Time score is based solely around the length of time it takes to complete a mission. Each mission has a different score attached to it, though we do not disclose what each of them requires. If you suffer a game freeze, this will definitely affect your time scores.

One thing to consider, if the aim is to work towards a 3-star rating, your top scores are kept across multiple play throughs of the missions. Ie, if you play through and aim only to get the best score (rush from battle to battle to end, etc) and then go back in a different play through to get 3 stars for a loot score, if you look at the mission score in the Shard Gate menu, you'll see that you will have 3 stars in both the loot and time areas.
